Pour la première fois dans son histoire, la série Mega Man adopte un gameplay jeu de rôle dans Mega Man X Command Mission sur Gamecube. Les personnages X, Zero, Axl et les autres sont toujours lâ mais doivent cette fois affronter leurs ennemis dans des combats au tour par tour. Le scénario suit également un fil plus linéaire que par le passé et n'autorise plus la sélection de niveaux dès le départ de l'aventure.
