Aux commandes des Arwing, les nouveaux vaisseaux de l'équipe Star Fox, vous devrez défendre le système planétaire Lylat contre les troupes de l'Empereur Andross. Vous êtes pour cela accompagné de trois autres vaisseaux de qui pourront vous venir en aide ou au contraire avoir besoin de votre secours. Une fois un ami éliminé, il le reste malheureusement pour toute la partie.
